The project folder itself has to have a ".svn" folder in it.

You should be running Subclipse 1.0.3. Eclipse update manager will not
present you with an upgrade of the major version number, so you have to go
through the first time install process again to get it.

There are not any changes in this area, so I am not saying Subclipse 1.0.3
is going to magically resolve this for you.
