This would seem like the fairly common scenario. If both of these
projects are in the same repository, your Subclipse connection should be
defined at that level so that both projects can be accessed via the same
connection. You then just navigate to the level you want to checkout
and take that option. Note, that you cannot select a parent folder that
contains multiple projects and check them out. You can select each
project and check the, all out in one operation though.

Guys, thanks for the feedback so far. I still cannot get this to work.

In my original mail, I have in fact 2 separate repos that I want to work
with within one workspace. Each of these has a (set of) "common" folders
(e.g. a www folder, an ivy-conf folder; the contents of these is
specific to each repo's projects, but we use a common project structure
for all work we do - if that helps explain anything; specifically why I
need to create these projects within sub-folders in the workspace).

Lets assume that I want to work with svnant (bearing in mind my original
requirement to work with multiple repo's in multiple sub-folders).

Create a new workspace
Open the svn browsing perspective, add a new repo of
http://subclipse.tigris.org/svn/subclipse/trunk
I can see svnant in there.

I want to checkout svnant to be in <workspace>/svnant-code/<svnant
project files>

I right-click svnant, select checkout, checkout as project in workspace
(checkout using new project wizard is greyed out), I deselect the 'Use
default' option and enter <workspace location>/svnant-code as the
location and press Finish

I get an error "cannot create project to checkout to"
Looking at the disk, I have a folder "svnant" created in my workspace
folder, with a ".project" file, and nothing else.

Am I just doing this incorrectly?
(I tried this twice; I created the svnant-code folder before trying the
checkout, I also tried the same when no svnant-code folder existed).
