Subclipse automatically ignores any files that are in the global Eclipse
ignore list as well as files that are marked as derived. Look in
Preferences under Team -> Ignored resources for a pattern that would
exclude the files. If that isn't it, then right-click on the file and
choose Properties and see if Eclipse says it is Derived.

That is all I can think of.
