That problem has been documented in the past few changelogs.

Outgoing deletes do not refresh correctly in the Synch view. One thing I
have found, is that if you Synch a different resource it sometimes will
refresh. For example, suppose you always do Synch at the project level,
if you do a new Synch on say the "src" folder, then it will generally
refresh the delete.
