Great. You might as well start with this one, it might fix the rest.

Delete a file and use Synch to commit it. It will not be removed from the
view like other items. Even if you delete the Synch and do it again.
Sometimes, choosing a different resource, such as the src folder instead
of the project folder seems to fix this.

Once you have done a Synch, people have reported that when new files are
added to the remote repository, they will not appear.

Those are the two main ones I know of.
