This may be a WAG, but It looks like you are on Windows so
have you checked that the case of the files in the Apache logs
matches the case of the files in the repos? You would at least be
able to check this now, if they don't that's the problem, some
program changed the filename which does not seem to affect
wc-only operations, but causes problems when you talk to the
server since it is case-sensitive.
