Mmmm, so my Konfabulator example (and my understanding) was way off.
The problem is not that the bundle is opaque to the end user, but that
it's opaque to everything but the tool that created it. In my K
example, I was assuming that the user directly controlled the internal
structure of the opaque bundle. In fact, the user has little or no
control over the internal structure of such a bundle, which might
change arbitrarily between edits in ways difficult for subversion to
map between. Tough problem. Maybe too tough. Worth pondering on.
