If you're going to use binary diffing, why not use Xdelta instead?
The algorithm is well-described, and there's a good GPLed
implementation (see http://www.xcf.berkeley.edu/~jmacd/xdelta.html).

The author, Josh MacDonald, worked for me over a summer a few years
ago, and he's smart. Take a look.
